Stef how about the lens that they have limit switch on the lens?

-Which one is better to use on lens or on camera function?

-Will the on lens function work faster and more accurate?

Rex, no answer to this at the moment as nobody can tell you. For the time being while your lens might not yet be supported you will hve to use the lens limiter. Should you lens be supported I guess setting the lens to its limit AND the camera can not harm. Think of it this way: the AF range limiter on the lens is much cruder: usually under 3m and between 3m and endless. The camera can limit the range much preciser to something inbetween 4 and 8m.

What remains to be shown though is how quickly one can change the settings, should your subject leave the area...

From A99 manual:Page 99 AF Range
-When the lens is equpped with focus range....... use either of one the fuction . This means either system work the same  but with the benefit of all your lens
-The shooting distance value is not displayed with lens that don't have a distance encoder feature ....(D lens) 
this means that all lens will work even the old Minolta lens

AF-D & AF Range they are two different system and especially the AF Range can work with all our lens.

In Addition the AF-D will work only with a few lens and maybe in new year Sony will add another 6 lens ( SAL 85 f1.4/SAL135 f1.8/SAL 70-200G f2.8/SAL 70-300G/300G f2.8 and another one i don't remember)

Also the new firmware in 2013 will be for the extra lens i metion above and as i see we may don't need to send the lens for firmware update but just attache on camera and run the new firmware like they did with the old NEX lens now
